The Arch from the Stones: Understanding Protein Folding Energy Landscapes via Bio-inspired Collective Variables

Description

Reference unbiased molecular dynamics trajectories of the double mutant Chignolin CLN025 and the TC10b K8A single-point mutant TRP-Cage. 

For Chignolin, we present 3 independent unbiased trajectories, each 100 microsecond long. For TRP-Cage, we present a single unbiased trajectory 200 microsecond long. Each simulation folder contains the trajectory in xtc format, the tpr file, a text file with the dynamics of the RMSD over the C-alpha atoms and a one-dimensional free energy estimate over the same collective variable. The xtc files of Chignolin contain only the protein atoms, while the TRP-cage trajectory contains all the atoms including the solvent.

The simulations were run with GROMACS 2023, using the CHARMM22* force field for Chignolin and DES-Amber SF1.0 for TRP-Cage.
