Description
- implemented a fix for rare cases where if one input assembly had the base name of, e.g., "Pectobacterium", and others had a unique name that started with that but were then followed by an underscore and anything else, e.g., "Pectobacterium_atrosepticum"
- if those happened to be processed at the same time during parallel steps, some files were overwritten/removed/corrupted leading to those genomes being dropped from analysis/final alignment/tree when they maybe should not have been
