Figure S1. Phylogenetic tree constructed by the software PHYML is based on 18S sequences showing detailed branching with bootstraps as branch supports. Sequences of apicomplexans were used as an outgroup. 

Figure S2. The annotated mitochondrial (mt) genome of Cafileria marina. Total of the genome is 42,797bp and the genetic code is of type 4. In this type, the Trp code is UGA and UAA/UAG are translated as stops.
