ms2 benchmark data (2/3): chromosome 22 and mtb152 RLBWT, LCP minima, φ samples and ropebwt3 indexes
Authors/Creators
Description
Benchmark inputs for "Fast Pangenome Matching Statistics in Compressed Space with Move Structures" by Nathaniel K. Brown, Ahsan Sanaullah, Pramesh Shakya, Shaojie Zhang and Ben Langmead. The paper's data availability note lists three deposits: (1) read sets with matching-statistics truth, (2) chromosome 22 and mtb152 index precursors with ropebwt3 indexes, and (3) MONI, PHONI and Augmented PHONI chromosome 22 indexes. This is deposit 2 of 3.
For the chromosome 22 panels of 1, 2, 5, 10, 20, 50 and 100 haplotypes and for the 144-genome mtb152 index: the run-length BWT run heads and lengths (bwt.heads, bwt.len), the per-run LCP minima (min) and, for chr22-h10, chr22-h100 and mtb152, the phi samples (phi) from which ms2 builds its indexes; and the ropebwt3 FM-indexes (index.fmd) of the chr22-h10, chr22-h100 and mtb152 panels.
Zenodo records have no folders, so each file's name is its path in the ms2-experiments manifest with / replaced by __ (for example reads/human472/human_short-ms-60mb-acgt-v2/reads.fa is reads__human472__human_short-ms-60mb-acgt-v2__reads.fa). README.md maps files to manifest paths, and SHA256SUMS lists each file's sha256, which matches data/inputs.tsv in ms2-experiments (tag paper-v1). python3 -m ms2exp.fetch in that repository downloads and checks these files. The tools and versions used are in that repository's TOOLS.md; ms2 is at github.com/langmead-lab/ms2 (tag paper-v1).
