Description
Analysis code accompanying the manuscript "Dual checkpoint blockade plus TKI in PD-(L)1-pretreated MSI-H GI cancer: clinical activity and plasma readouts".
The repository reproduces the clinical tables and survival analyses, the plasma Olink and targeted-metabolomics analyses, the integrative analyses, and the rendering of Figures 1-4 and Supplementary Figures S1-S6 and the graphical abstract. Scripts are ordered by the layer they produce: build_* (tidy tables), clin0* (clinical endpoints), olink_*/metab_* (plasma layers), integ0* (integration), fig_* (figures). Every figure script reads a tidy CSV or a results table; none recomputes from raw data.
Individual-level clinical data and the plasma concentration matrices are withheld because the ethics approval and the data-use agreement do not permit public release; requests go to the corresponding author. Scripts that consume the withheld cohort are included so that the analysis remains auditable, and the aggregate tables needed to reproduce Figures 3-4 and Supplementary Figure S5 are included.
