Validating governed synthetic genetic pools against real population allele frequencies
Description
A synthetic genetic pool is only as credible as its fidelity to the real population data it claims to represent. This paper defines a validation protocol for the CORGData governed synthetic pool framework: fidelity metrics, a pre-specified testing procedure, and quantitative acceptance thresholds covering allele-frequency divergence from the source gnomAD v4 European slice, expected heterozygosity, linkage-disequilibrium structure, and site-frequency-spectrum summaries, separating founder fidelity from propagation fidelity. Results are reported in full for three analysis tiers: the pre-registered run (overall FAIL), theory-recalibrated amendment A1 (M5 FAIL), and amendment A2, a theory-first ensemble governance test run on 50 fresh replicates under a protocol frozen before execution (overall PASS). All scripts, configurations, and outputs are deposited at doi:10.5281/zenodo.23533396.
