Sniff Atlas v1.0.2: an open, breed-stratified catalogue of common and low-frequency canine variants with an evidence-graded knowledge graph
Description
An open, breed-stratified catalogue of common and low-frequency canine variants with an evidence-graded knowledge graph. Breed-stratified allele frequencies for 9,667,790 variants imputed in 14,478 dogs across 188 breed and population groups (CanFam4), with SnpEff annotation, two annotation layers produced with third-party tools (Pangolin splice predictions and Zoonomia 241-way phyloP conservation), an aggregate Biolink knowledge graph, and a bcftools-queryable sites VCF.
Scope. Derived from genotypes imputed at MAF ≥ 1%: 6,690,394 variants at 5% or more and 2,977,396 between 1% and 5%. The catalogue is genome-wide: 73,130 variants (0.76%) fall in coding sequence. Most rare Mendelian disease alleles are below the frequency floor by construction.
What changed in v1.0.2. This version withdraws a model-derived pathogenicity score (ESM2) that versions 1.0 and 1.0.1 carried, with the tier, calibration summary and candidate list that depended on it. Sniff assigns no pathogenicity to any variant; classification belongs to curated sources. It also corrects the description of the catalogue, which earlier versions called a catalogue of coding variants. Pangolin values are the outputs of a third-party model and have not been validated in dogs. Versions 1.0 and 1.0.1 remain available at their own DOIs.
Knowledge graph. This version also removes ten variant nodes from knowledge_graph/ whose CanFam4 positions had been mapped wrongly from CanFam3.1 (none landed in its expected gene; nine had no edges), and the one edge that referenced one of them. The graph now has 637 nodes and 66,014 edges. The frequency tables, annotation tables and sites VCF are unchanged, with row counts identical to v1.0.1.
