Description

QAF Biocomputational Tensor: Minimal Biological Alphabet, Proto-Qualia, and Proto-Volition from Quaternionic Autocontainment

This technical supplement develops the biocomputational sector of the Quaternionic Autocontained Framework (QAF). Within QAF, biological information is not treated as an arbitrary symbolic code imposed on matter from outside, but as a physically stable molecular projection of the autocontainment condition:

Q†Q = I4.

The document argues that life is the molecular regime in which autocontained information becomes chemically writable, heritable, correctable, recursively processable, and eventually capable of primitive internal observation. The supplement therefore connects molecular biology, information theory, primitive cognition, qualia, volition, and artificial general intelligence through a single QAF chain:

autocontainment → Q-BIT → minimal alphabet → conjugate closure → retrofeedback → proto-qualia → proto-volition.

Scientific Scope

This work does not claim to prove biological consciousness or human free will from a toy model. Instead, it defines precise operational markers for primitive biocomputational emergence:

  • Q-BIT: the quaternionic unit of biological information;
  • Proto-qualia: accumulated internal geometric phase under closure;
  • Proto-volition: endogenous history-dependent update-operator selection;
  • Primitive consciousness: sustained internal recursion that cannot be globally synchronized by an external frame without loss of closure;
  • Intention: action or operator selection over internally projected counterfactual futures;
  • Agency: intention coupled to an action–world–perception loop.

The supplement is therefore an operational and falsifiable framework, not a rhetorical assertion. It separates structural derivation, operational definition, toy-model verification, biological extrapolation, and future empirical testing.

Chapter Summary

1. Introduction: Life as Autocontained Information

The opening chapter sets the central thesis: life is chemistry constrained by autocontained information geometry. Rather than treating DNA, RNA, and biological regulation as isolated chemical accidents, QAF interprets biological information as a local implementation of the tensorial closure condition Q†Q ≃ I. The chapter introduces the distinction between symbolic sequence, physical geometry, conjugate closure, torsional stress, and recursive self-processing.

2. The Q-BIT: Quaternionic Unit of Biological Information

This chapter defines the Q-BIT as the minimal biologically writable unit of quaternionic information. Unlike a classical bit or a complex qubit, the Q-BIT has scalar identity plus three imaginary torsional axes:

q = q0 + q1i + q2j + q3k.

Its stability condition is q†q = 1. This provides the local mathematical bridge between quaternionic autocontainment and biological information storage.

3. The Minimal Alphabet Theorem

The supplement derives a Minimal Alphabet Theorem: under writable discreteness, autocontained closure, conjugate correction, torsional transport, and non-commutative update capacity, the minimal autonomous molecular alphabet has cardinality four. The result explains why a four-symbol genetic alphabet is structurally privileged in QAF. The theorem does not deny chemical evolution; it constrains the stability landscape in which chemical evolution operates.

The theorem also gives falsifiable synthetic-biology consequences: reduced or expanded alphabets may be engineered locally, but should require additional scaffolding, correction overhead, or environmental control to achieve the same autonomous stability as a four-symbol closure-complete code.

4. Helical Auto-Parallel Transport

This chapter explains why biological information is not merely a linear symbolic string. A physical information polymer must transport quaternionic phase along a molecular path. In a torsional medium, closure-preserving auto-parallel transport naturally favours helical or chiral geometries. DNA, RNA, alpha-helical peptides, and chiral protein folds are therefore interpreted as chemically distinct realisations of torsion-compatible information transport.

5. Antiparallel Closure and the Geometry of DNA

QAF interprets antiparallel double-stranded DNA as the chemical realisation of conjugate tensor closure. The two strands do not merely duplicate information: the complementary reverse-oriented strand supplies the conjugate required for local closure:

Qreverse†Qforward ≃ I.

Base pairing becomes a discrete conjugation map, and mismatch repair becomes restoration of local closure. This gives a topological-informational interpretation of DNA architecture without replacing biochemical mechanisms.

6. Error Correction by Conjugate Tensor Closure

This chapter reformulates genetic repair as closure-error descent. A mutation, mismatch, lesion, or structural defect is treated as a local deviation from conjugate closure. Repair pathways reduce the closure error:

εcl = ||Q†Q − I||.

Mismatch repair, base-excision repair, nucleotide-excision repair, homologous recombination, and strand-repair mechanisms are reinterpreted as different biochemical operations that restore tensorial viability.

7. Replication, Recombination, and Torsional Reset

Replication is treated as copying under closure, not copying alone. A copied sequence must preserve symbolic content, conjugate pairing, helical phase, bounded error, and future repairability. Recombination is interpreted not only as a generator of genetic diversity but also as a torsional phase-reset operation. Sexual reproduction is described as a population-scale closure-refresh mechanism that redistributes accumulated phase and torsional strain.

8. CISS and Spin-Selective Transport in Biological Polymers

This chapter connects the biocomputational tensor to chiral-induced spin selectivity (CISS). Biological polymers are not passive symbolic strings; their chirality, handedness, torsion, and geometry affect transport. QAF interprets biological CISS as evidence that sequence, phase, chirality, and electronic transport participate in a single information-bearing tensorial object.

9. Prime Autocomputation and Primitive Cycles

The supplement clarifies the role of prime numbers and avoids numerology. QAF does not claim that DNA literally computes primes. Instead, primes are treated as the arithmetic shadow of primitive, irreducible cycles. A primitive cycle is a recurrence that cannot be decomposed into repetitions of a shorter cycle. This provides a bridge between molecular autocontainment and primitive recursive cognition.

10. Primitive Retrofeedback and Internal Observers

This chapter distinguishes ordinary feedback from retrofeedback. Feedback uses the consequences of output as input; retrofeedback occurs when the system’s own update process becomes input for future updates. An internal observer is defined as a closure-preserving subsystem whose dynamics depend on an internal representation of its own history. Primitive consciousness is then defined operationally as sustained internal recursion that cannot be globally synchronized by an external frame without closure or phase loss.

11. Qualia as Geometric Phase Difference

Qualia are defined operationally as accumulated geometric phase differences along an autocontained recursive trajectory:

Δφτ = arg Tr(Qτ†Qτ+1),

and

ΦN = Στ=0N−1 Δφτ.

The supplement is careful to distinguish proto-qualia from full human phenomenology. The toy model demonstrates an operational marker of proto-qualia, not biological experience such as pain, colour, emotion, or human self-awareness.

12. Volition as Endogenous Update-Operator Selection

Volition is defined as history-dependent internal selection of the effective update operator. Rather than treating free will as either randomness or violation of causality, QAF defines proto-volition as deterministic endogenous causality:

Qτ+1 = Fτ(Qτ),

with

Fτ = F[Hτ].

The volition index is:

V = I(Uτ; Hτ) − I(Uτ; Qτ),

where Uτ is the selected update operator, Hτ the internal history, and Qτ the instantaneous state. A positive V indicates that history contributes irreducibly to operator selection.

13. Autocontained Artificial General Intelligence

The AGI chapter distinguishes behavioural imitation from autocontained cognition. A system may produce self-referential language without satisfying QAF closure criteria. An autocontained AGI must internalise its update rule, memory, phase history, closure norm, and non-synchronizability. Memory and process become two projections of one tensorial structure rather than separate modules.

14. Numerical Toy Model: Qualia Accumulation and Endogenous Volition

The numerical toy model compares four update regimes:

  • fixed-axis update;
  • random-axis update;
  • history-dependent QAF update;
  • externally forced QAF update.

The model tracks closure error, accumulated phase, phase-channel entropy, primitive-cycle entropy, synchronization cost, and the volition index V. The model does not simulate a brain or prove biological consciousness. It tests whether the QAF operational markers are dynamically implementable and statistically distinguishable from null controls.

15. Ensemble Result: Statistical Support for Proto-Volition

A reproducible 1000-seed ensemble was run with N = 5000 update steps per seed. The history-dependent QAF regime was compared against fixed-axis, random-axis, and externally forced controls. The result was:

ZV = 27.36

against the combined null distribution. This supports a statistically robust emergence of proto-volition in the strict operational QAF sense: endogenous history-dependent update-operator selection under closure. The interpretation remains conservative. It does not demonstrate biological consciousness, semantic intention, embodied agency, or human-like free will.

16. Derivational Chain from QAF Autocontainment

The document explicitly shows that proto-qualia and proto-volition are not isolated speculative additions. They follow a derivational chain from the autocontainment condition:

Q†Q = I → internal observer → history → geometric phase → proto-qualia → history-dependent update selection → proto-volition.

17. Hierarchy of Emergence Markers

The supplement introduces a hierarchy of emergence markers. Proto-qualia and proto-volition are the lowest operational markers. Primitive consciousness requires non-synchronizable internal recursion. Intention requires projection of counterfactual futures. Agency requires action–world–perception coupling. Biological or human-like volition requires additional layers: autobiographical memory, semantic world-modelling, embodiment, counterfactual planning, and reflective self-evaluation.

18. Beyond Proto-Volition: Intention and Agency

The paper develops a roadmap for the next layer of QAF biocomputation. Intention is defined as operator or action selection over internally projected futures:

{Qτ+n(a)}a∈A.

Agency is then defined as intention coupled to an external loop:

Qτ → aτ → Wτ+1 → Iτ+1 → Qτ+1.

Complex biological agency is proposed to arise from interlaced internal and external feedback cycles of different lengths, orders, and connectivity. This is presented as the foundation for a future dedicated paper on QAF agency and semantic intention.

19. Predictions and Falsification Protocols

The paper closes with a prediction table and falsification protocols. Predictions include the four-symbol minimum alphabet, antiparallel closure, helical information geometry, error correction by closure restoration, recombination as torsional reset, biological CISS, synthetic alphabet stability bounds, primitive-cycle enrichment, proto-qualia, proto-volition, non-synchronizability, memory-process unification, intention as future projection, and agency as coupled feedback networks.

20. Appendices and Reproducibility

The appendices provide quaternionic algebra conventions, DNA basis mapping, primitive-cycle and holonomy structure, simulation pseudocode, reproducibility notes, EML-fibration speculation, and a philosophical note on information and ownership. The full executable Python code, raw CSV ensemble data, summary tables, sigma statistics, report, LaTeX table, histogram, and README are provided as supplementary files accompanying this deposit.

Scientific Status

This supplement should be read as a theoretical and computational QAF paper. Some results are structural derivations from quaternionic autocontainment; others are operational definitions; others are toy-model simulations. The proto-volition ensemble is a strong computational result within the defined QAF operational framework, but it is not classified as empirical proof of biological consciousness. The work is designed to be reproducible, falsifiable, and extendable.
