Description

Performance-optimized release with score-matrix precomputation and a traceback correctness fix. Neural scoring is now computed once per profile–sequence alignment and reused throughout dynamic programming, yielding large speedups without accuracy loss. This release fixes a Profile bookkeeping bug introduced during optimization and preserves full backward CLI compatibility.
