VegVault database v1.0.0

The goal of this repo is to create an SQLite database within the VegVault project.

VegVault is compiling extensive paleo- and neo-ecological vegetation data into a single, accessible database, accompanied by functional traits, and abiotic information, such as climate and soil. By bridging historical and contemporary data, VegVault provides a unique resource for examining long-term ecological patterns and processes, thereby enhancing our ability to predict future biodiversity trajectories and ecosystem responses under changing climatic conditions.

Creating such an integrated database, in which gathering and processing of the data is reproducible, is a crucial step toward improving our understanding of biodiversity dynamics under changing climatic conditions and safeguarding biodiversity in an uncertain future.

This is part of BIODYNAMICS project.

Database

The VegVault database v1.0.0 is an SQLite database of a size of ~ 110 GB stored in the National Repository('Národní repositář'). It contains > 480 000 Datasets, > 13 000 000 Samples, > 110 00 Taxa, 6 vegetation Traits, > 11 000 000 Trait values, and 8 abiotic variables.

VegVault integrates data from multiple well-established sources to provide a comprehensive view of vegetation dynamics.

This Repo

The data processing and integration into VegVault follow a meticulous workflow to ensure consistency and reliability. Each data source is first accessed and processed individually using a specific pipeline. All processing pipelines with their corresponding Tags are then migrated into an SQLite database using this repo, ensuring its reproducibility and transparency of the development of the database.

In addition to the consolidation of all processed data into a unified SQLite database, this repo performs three additional procedures: (i) taxa classification, (ii) grouping of traits into Trait Domains, and (iii) creation of gridpoints for abiotic data.
