metagenome-containment-profiler is a Nextflow workflow for detecting representative genome species in a metagenomic sample. It can handle automatic downloading of reference genomes and/or metagenomic samples, or directly input directories of these files. It uses the program sylph for detecting and quantifying the relative abundance of reference genomes in a sample.
