Description
This patch release of wf-single-cell compresses intermediate files where possible in order to reduce the size of the working directory during execution. This release also reduces the memory requirement of the cat_tags_by_chr process which was problematic for some users. The wf-single-cell workflow now also correctly handles compressed annotation files as inputs for the Visium HD subworkflow, and fixes an edge case in reporting when cell counts are very low. Users of wf-single-cell are recommended to adopt this patch release to benefit from the improvements to disk management.

- Updated to wf-template v5.7.0 to maintain compliance with our latest wf-template standard, changing:
- Pipeline overview now appears before pipeline parameters in README.
- ezCharts plotting library has been updated to 0.15.1, there are no user facing changes to plots.
- Fastcat FASTQ pre-processing program has been updated to 0.24.2, it is more robust to malformed FASTQ input.
- CHANGELOG to be compliant with our formatting rules.
- A default genes_of_interest.csv file will no longer be used.
Fixed
ValueError: zero-size array to reduction operation maximum which has no identitywhen generating UMAPs with fewer than 4 cells.- Excessive memory usage by csvtk sort in the
cat_tags_by_chrprocess, the process now simply uses GNU sort instead. - The Visium HD workflow now accepts gzip compressed reference annotation files.
- Missing read quality strings in processed BAMs and read summary output files for Visium HD data.
