Description
A snakemake pipeline to create a N-masked reference genome for the mm10 mouse genome. The pipeline uses SNV provided from the mouse genome project and separately provided BED files of SNV positions to mask these sites. The newly created N-masked reference genome is used to build a reference index for single-cell RNA seq analysis with CellRanger.
