jmtsuji/ampliwrangler: Improved stdin/stdout support

This release adds some stdin/stdout support to make the modules more convenient to use and makes other efficiency improvements under the hood. Handling of QZA-format files has been improved, and use of QZA is now clearly mentioned in the documentation. Some output flags were changed for the count module compared to v0.1.x.
