marcpaga/sturgeon: Inputtobed: guppy and megalodon deprecation

Description

To extract methylation calls from guppy bam files we use modbampy, which is a tool that was developed by ONT and is currently deprecated. We therefore strongly recommend to use modkit, the new ONT tool.

Megalodon is also deprecated, we recommend moving to guppy/dorado for methylation calling
