Causes and consequences of linkage disequilibrium among transposable elements

Description

This archive contains C++ simulation programs (tar files, see README_simulation_programs), and Mathematica notebooks containing mathematical derivations and instructions to generate the figures. The HR_3locus.nb Mathematica file presents an extension of the analysis of Roze 2021 of the Hill-Robertson effect to the case of three deleterious mutations, providing the effect of a third selected locus on the linkage disequilibrium between two deleterious alleles. This result is used in SuppMat.nb to compute the effect of background selection on LD between pairs of TEs (see Supplementary Methods for more details).
