Notes

In this updated version of Supp Data the genome: novel_ZC45-P4L_and_ZC45_multalin_spliced_BLAST_top_9_plus_fasta_MUSCLE_trimmed_ends.fa was added, which is a final GX_ZV45 genome sequence aligned to multiple SARSr-CoVs using Muscle. Note the final GX_ZV45 genome was generated by aligning reads to GX_P4L and bat SL-CoV ZC45 and taking the consensus of each alignment. Then the two sections were spliced to form a single genome using bat SL-CoV ZC45 as a position reference. This was done as slightly more reads were found to align in the NSP4 region to GX_P4L and more reads aligned to ZC45 in the RdRp region
