Distribution of RNA polymerase II Ser5P, Histone 3 K27ac, and DNA in zebrafish embryos
Description
This data set assesses the distribution of RNA polymerase II with serine 5 phosphorylation of the C-terminal domain repeat of subunit 1 (Pol II Ser5P), histone 3 lysine 27 acetylation (H3K27ac), and DNA in the nuclei of zebrafish embryos. Polymerase and histone 3 were labeled by immunofluorescence and DNA by JF646-Hoechst, microscopy images were acquired by 3-color STED microscopy and analyzed using MatLab scripts and the bioformats importer. This data set contains the raw image data as well as all further analysis scripts.
Notes
Steps needed to carry out the analysis:
1. Install bfmatlab from OME, add it to the MatLab path
2. Extract the image data by running the script STED_extraction_lif.m
3. Analyze the extracted data by running the script ClusterAnalysis.m (change the min_area value to adjust the area cut-off)
4. Generate example images by running the script ExampleImages.m
