  • clade_level_alignments: alignments of target-capture, mtDNA, and ddRAD loci for each of 32 clades
  • clade_level_trees: phylogenetic trees based on `clade_level_alignments`
  • Ctenotus leonhardii genome
  • phylogenomic_backbone: target capture alignments and gene trees (by locus), ASTRAL results, and IQTREE results
  • synthetic_tree.rooted.dated.tre: the tree capturing all 1942 individuals in this study
  • taxonomic_framework_trees: the synthetic tree subsampled to one tip per species-level taxa, as per our four taxonomic frameworks
