***** INFORMATION ABOUT THE FILES CONTAINED IN THE FOLDER *****
The information contained in this folder is related to the work:
Estimated mortality of the Highly Pathogenic Avian Influenza (HPAI) pandemic on Northern gannets (Morus bassanus) in southwest Ireland
Conducted by Oriol Giralt Paradell, Tiffany Goh, Dimitar Popov, Emer Rogan and Mark Jessop
Files contained here provide information about the data collected and the code used to analyse it and supporting the resulting manuscript.
List of files:
Metadata: Excel file containing detailed information about all the Excel files which should ease their interpretability.
On-effort-autumn: Data obtained directly on the field during the aerial surveys. Each row corresponds to a location recorded by the GPS every second when flying on transect. Since sightings occurred only at certain locations and certain times, columns holding information about sightings may include several empty cells.
alive_gannets_cut_area: File containing count data and relative abundances of alive gannets in a 50km 50km cell grid.
dead_gannets_cut_area: File containing count data and relative abundances of dead gannets in a 50km 50km cell grid.
Gannets.R: R script containing the code use to analyse the data for this study
R Code explanation:
The code is divided in two sections:
A. The sections entitled "Estimating the abundance of dead gannets" uses the excel files alive_gannets_cut_area.csv and dead_gannets_cut_area.csv to obtain total estimates of dead and alive gannets in the study area, estimate the uncertainty around them and provide 95% Confidence Intervals
B. The section entitled "Calculating Kernel Density Utilisation from Tracks" uses the satellite tracking data to calculate the 50% Kernel Utilisation Distribution for 23 gannets tagged in two gannet colonies in SW Ireland.
Further information on each code line can be found in the R script.
