Delft3D_model_files contain:
- estuary.mdf:			main definition file of Delft3D
- estuary.grd:			grid file of Delft3D
- estuary.enc:			grid enclosure file of Delft3D
- trim-estuary.dat/.def: 	initial output file from Delft3D that the model is started from
- bathy_restart.dep: 		bathymetry time-step when developing the model
- bnddiff.bnd: 			boundary location file
- bndtrans.bcc: 		sediment input at boundaries
- bndwl.bct: 			water level and discharge boundaries
- eh.tra: 			transport equation defined as Engelund-Hansen
- sediment.sed: 		defines sediment fractions
- estuary.tce:			critical bed shear stress file
- estuary.ero:			erosion parameter file
- estuary.mor:			morphology file
- config.d_hydro.xml		interface between MATLAB and Delft3D to call batch-file
- config_flow2d3d.xml: 		interface between MATLAB and Delft3D to call batch-file
- Startrun.batch: 		batch file that calls Delft3D simulation
- morlyr.inb: 			bed layer file
- Phyto1.txt: 			text files that contains the species data
- Bioturbator1.txt: 		text files that contains the species data 
- Bioturbator2.txt: 		text files that contains the species data

Initial_domain contain:
